Heavily pop culture influenced. Usually working on a theme by type:

Snakes: Named Cobra agents (Cobra Hatchling - Cobracommander, Black Kingsnake - Destro, Albino Snake - Stormshadow, etc.)
Wild Feline Cubs: Thundercats (Darkmoon Cub - Liono, Cheetah Cub, Cheetara, Panther Cub - Panthro, etc.)
Bats: Buffyverse Vampires (Bat- Angelus, Tirisfal Batling - Drusilla, Vampiric Batling - Spike, etc.)

I've had to break a family theme more than once. Sometimes it was because one pet was calling out of a specific name (Fireflys: Serenity and her crew, except Jayne the Grunty). Sometimes because there were more pets of a type than names for the theme (Not enough members of the Jersey Shore to cover all the roaches, so I've got a roach named Honeybboo).

Sometimes I picked a pop culture theme and worked pets from there
Pinky and The Brain: Pinky - Fjord Rat, Brain - Whiskers
The Tick and his allies: Thetick - Tol'vir Scarab, Arthur - White Moth, Purple Puffer - Sewerurchin
TMNT: Turquoise Turtle - Leonardo, Softshell Snapling - Donatello, Speedy - Michaelangelo, Darkmoon Turtle - Raphael, Giant Sewer Rat - Splinter, Spiny Terrapin - Tokka
Doctor Who: Darkmoon Monkey - Eleven, Murkimus - Rory, Cinder Kitten - Amy, Arcane Eye - Atraxi, Shore Crab - Macra, Tiny Sporebat - Isolus, Infinite Whelpling - Themaster

Sometimes I've gone scatter shot because of big families and small numbers of pop culture references:
Rabbits and Hares: Bugs, Lola, Buster, Babs, Bucky, Harvey (didnt get bunnicula yet)
Raptor Hatchlings: Allo, Genghis Rex, Baby, Sinclair, Dino, Denver

And a heavy dosage of DnD. Both proper names (Crawling Claw - Vecna, Kirin Tor familiar - Bigby) and general (Viscidus globule - Gelatinous).

I'm starting to get stuck on critters. And if Blizz ever decides to display a pet's gender in game I'm hosed because more than half of mine aren't right.

So far I've only named a few...
I named the Gilnean Raven Bedlo, after the Peter Lorre character in 'The Raven.'
My Toxic Wasteling is named Blancmange, from the Monty Python skit. (the blancmange ate people)
Another name I like is Heimlich the Imperial Silkworm. I got that name from A Bugs Life. Heimlich was a fat caterpillar who dreams of growing up to be a butterfly.

I named my Fluxfire Feline Purry Motor, and my Ghostly skull got named Bob just like someone else who posted earlier (I actually giggled when I saw that). Fungal Abombination got named Fun Guy :P
I think my best names are all my whelplings though. I gave them baby names after the adults that they resemble.

Nexus Whelpling: Keri (Keristrasza the last boss in Nexus)
Infinite Whelpling: Muro (Murozond the last boss in End Time)
Azure Whelpling: Kalec (Kalecgos)
Crimson Whelpling: Alexa (Alexstrasza)
Dark Whelpling: Neffy (Nefarian)
Lil' Deathwing: Dee Dee
Lil' Tarecgosa: Tera
Onyxian Whelpling: Ony
Spawn of Onyxia: Ony Jr

I named mine Morte.

It's a reference to Planescape Torment, an RPG back in '99 or so.. There was a floating talking skull / head that was one of your companions in the game. He had some pretty funny lines too.

I name my pets based on how I use them, ie. Tank, Healer, Beatstick, etc lol

I was very disappointed that I was not allowed to name my broom Fantasia. I settled on Fantasma, but still.

Yeah. I ended up going with Goethe for mine, as doing research turned up that he wrote the poem that was the basis for the music.

I loved the idea of using Heimlich for a grub, so I used that for my jungle grub, since my silkworm is named after the girl who gave her to me.

Also named my new darkmoon tonk Frank. I wanted to name him Frank the Tank but thats reserved :(

I'm trying to find a good name for my De-Weaponized Mechanical Companion still. He was Blinky, and then I changed him to Bright Idea... but I'm still not happy with it. Any ideas for a name that has to do with the lightbulb on his bum?

I still believe, to this day, Planescape Torment was the best game of it's era. I loved all the Icewind Dale, Baulder's Gate, Neverwinter Nights games but Planescape Torment was unbelievably awesome.

For the De-Weaponized Mechanical Companion name it Caerbannog :)

Couldnt find anything I liked, so I went with Alar for my Phoenix and Shadow of Alar for my dark Phoenix.

All of my pets are named after characters/objects in my favorite books.

My Stunted Yeti is named Harry Dresden, my Ghostly Skull is named Bob. I try to match the names to the pet like the Feline Familiar had to be named McGonagall.

Others are less obvious, my Bandicoons are named Wooster and Jeeves after the PG Wodehouse series which I find HILARIOUS.

That reminds me, I need to name something Zaphod Beeblebrox and Arthur Dent, brb!

I was going to give my Festival Lantern a name out of the IKEA catalog, but I couldn't seem to get special characters to work for pet naming.

Naming pets has been on my to-do list for a while but in good conscience I couldn't start naming a few and leave the others nameless. I have a ton of names to come up with so I might swipe some of these.

However, I've always known I was going to name the Personal World Destroyer 'Skynet'.
