I've got a level 3 Menagerie on my main and a level 2 on my alt. So far, I'm able to do the quest once on each char (since it's a slightly different quest - one giving only charms and one giving the bag).
My question is, if I upgrade my alt's menagerie to level 3, will I be able to do the bag daily on each one? Or am I better off staying at level 2 for the 8 extra pet charms?

Yes, you'll be able to complete Mastering the Menagerie on each of your toons. The daily isn't account-wide; all toons with a level 3 Menagerie can complete the same quest once per day. So upgrade away!
