If I upgrade an uncommen to rare quality, is there a difference between the upgraded pet and a rare by default/by catch?
Bonus questions:
1. Can u upgrade poor pets?
2. Do pets change their breed after upgrading potentially?

No, there's no difference between rare pets caught in the wild and upgraded pets.
The rare upgrade works for any quality, poor/common/uncommon. And the breed stays the same, although a few lvl 1 pets does not display the correct breed ingame (Black Lamb, i'm looking at you). Personally I like to level them as they are and upgrade later but either is usually fine.

No difference between an upgraded or natural 'born rare', and it doesn't change stats.
Only thing to bear in mind:
Spend lots of time farming for rares with the breed you want
time getting stones to upgrade commons etc with the right breed
Just do both for rares and not bother with breeds!
