I have lowbie toons parked at Major Payne in Icecrown, the guy in Uldum, and Trixxy in Winterspring. Deadwind Pass and Shadovwmoon Valley I have level 70ish toons, and I run the Pandaria loop for the 11 there. Doing those 16 that drop bags is the best and most effecient way I and a friend have found to farm for stones. You may not always get what you want, but it is a great place to start your daily stone grind. Several warcraftpet friends trade BoP stones to use on BoE pets, as they have excess. I use my BoP stones ONLY on non-tradeable pets now, and look to friends for stones for tradeables. I now have silly rares like scooter and P/P yellow moth to wreck aquatics with.

TL;DR use grand masters that drop bags, as any family stone can drop in them.

Tinfoil hat time:

Every so often I get kicked out of a pet battle, and you can call me paranoid, but I'm beginning to wonder if the issues are related. I've been fighting Oily Slimelings: once in 20-40 battles, I will land the killing blow on the 3rd pet, and then the pet battle will abruptly end. My pets don't line up in the middle like they usually do, and they don't get experience--I just get sent to the regular UI. Normally I would just shrug it off, as pet battles are not exactly bug-free. However, it's kicking me out of the battle at exactly the time that I would receive a stone, if I was going to receive one. So, maybe this is a case of frustration+coincidence=conspiracy. But I'm curious if anybody else is getting kicked out of fights like this, and whether anybody notices it happening with particular wild pets.
This happens to me quite frequently (several times a day), but I have found that my pets are registering the xp for these battles even though no xp system message appears.

I'm not sure whether this has any effect on stones dropping, as I don't know what it looks like when stones drop from wild pet battles. Ok, I'm exaggerating... I've gotten 2 stones... while grinding 150+ pets to 25. If it weren't Christmas, I would tell you all that I hate you for being able to grind stones.

Well, I finally got a stone from the Oily Slimelings, so I think it's less likely that there's a connection with the DCing.

I've gotten 2 stones from wild pets also; a beast and now a magic. Tamers are a much better source if you don't care which stone you get, but I've run out of pets I care to upgrade in most families.

I finally got a Flying stone from the Dragonbone Hatchlings in Dragonblight (after a week of grinding there). Managed to level up quite a few pets there too. :)

I'm going to try out some of your suggestions next; Oily Slimelings for magic and Spirit Crabs for undead. I'm a little bummed that there aren't any abundant really high level undead that I can farm experience and battle-stones on though.

I think that's probably very true. I've only gotten 2-3 from wild battles, and I've lost count of the ones I've got from tamers. Its slightly annoying when I get another aquatic or even an undead stone from a bag (when I don't think I've ever found a dragon stone), but I do get them fairly consistently that way. Whereas farming them from wild pets seems a much bigger sink of time.

I do think that grinding the trainers each day is the absolute best way to get stones. If want to try lower lvl wild pets, be my guest, but your chance at getting a BoE flawless will be higher grinding Pandaria pets. YMMV but from the 16 trainers, I average 1-2 stones a day, for about 2-3 hours work. Then I may move on and battle some pets in the area. It may be blind luck, I or Blizzard showing some Winter Veil love, but I got 4 stones and a Porcupette so far from bags today, 2 critter, one mech, one magic. Life is good.

Yea, I do the Tamer dailies each day, but I'm looking for a way to grind levels and find battle-stones at the same time.

The only high-level UD are Restless Shadelings and Scourged Whelplings. Maybe Shadelings aren't camped on your server(s) any more, but otherwise...

On the bright side the number of UD that require stones is pretty limited, so tamer RNG should pan out before too long.

For the Oily Slimelings, I'd recommend Lil' XT. He kills each pack in 6-8 turns by starting with Heartbreaker+Tympanic Tantrum.

For Beast stones I have found (if you are alliance) that The Incursion in Krasarang Wilds is a great place. There are 4 fast spawning Jungle Grubs within the boundaries or just outside of it, a flight path and a stable master. I have found that if you are Alliance (as my main is) that its one of the best places to level and farm for beast stones.

This business of "higher level wild pets will have an increased drop rate for family stones" - is this a working thesis / general consensus, or was it confirmed by a high-ranking "blue" from Blizzard?
Just curious.

Pretty sure it was in the patch notes.

We don't know the actual numbers though: since lower levels are much quicker to kill, they could still be a faster source.

I dont think so, but I'd like the answer to be yes...

The answer is "Not Yet" - but it's coming next patch. 5.2.

Have been getting alot* of critter stones from the critter packs around the Black Market Auction house.

*alot being 3 over the course of time I've been leveling pets to 25 there (maybe 1 a week of sporadic days out there leveling). Also one flawless drop, but mostly critter specific.

I've gotten one from the Cogblade Raptors in Blade's Edge. I've got two gnomish engineers (portal to Toshley's Station) so I'd go check the area once a day for a while and usually find several up every time I went out there.

I like deepholme for dragonkin stones, they still drop off the elementals last I checked, and you can get pebble if hes there, which with crz, is becoming IMPOSSIBLE. im 0/10

On the Alliance side, The Incursion in Krasarang Wilds is a good spot. It has a flight point, a stable master (bug fixed recently) and the battle pets respawn quickly, some inside the Incursion. I spent about an hour there last night leveling pets and had two stones, one family, one generic, drop during that span. Admittedly, that's all luck, however this is a good spot to level pets and try for stones. Pets range 23 to 25.

I usually fly around Coldarra a few times every day battling the Nexus Whelplings. I've never found a rare, but I can usually find a few up, sometimes quite a few. My main purpose is to find a rare, but I always hope for a dragonkin stone as well. After scores of whelplings fought over the weeks, I actually got TWO dragonkin stones within four battles last night. Along with two mechanical stones and a beast stone from the daily bags, it was my best day yet.
