I've been working to upgrade all my poor quality pets and have been trying to get to nothing less than uncommon quality. I noticed when I click on the "poor" button on the my collection page it shows some pets as poor that I know I have since collected as green quality, my Beetle for instance. When I click on the beetle it shows a level 8 poor version as well as the level 15 green version, so it knows i have a better quality than poor. I thought it ignored duplicates and only looked at your highest quality pet?
What am I not understanding here? Does it consider different variants to be different pets, like a b/b is a different pet than a p/s?

It doesn't count duplicates in your stats, but when filtering specific quality pets it will show all of the ones in your collection.
Example: My stats say I have 9 uncommon pets (true), however when I filter uncommon pets it shows 12. By default, the duplicates are also displayed. You can choose to not display those, however, by adding a second filter:

What concerns me is it tells me i have 6.6% poor pets and when I click that it is showing the poor beetle even though I have an uncommon. I understand it shows all I have when I click on them, but I thought when it is determining the percent of poor pets I had it wouldn't use those poor's if i have an uncommon of that pet? I'm probably just a little dense and misunderstanding something...

Presently pet scores are generated as follows:
2*(total unique pets)
+ .04*(sum of all unique pet levels)
+ 1*(total common pets)
+ 2*(total uncommon pets)
+ 3*(total rare pets)
it makes no differentiation based on breed.
When I look at your pet collection, it shows your Uncommon Beetle level 15 H/P as your primary Beetle and your Poor level 8 H/S as the duplicate.
The way to see which pets you need to stone to get 0% poor is to use the following filters:
Collected (poor) include
Collected (duplicates) exclude
That will show you a list of only those pets being counted as poor for your %. When looking at other qualities lime uncommon, you may also want to add:

Maybe you should take your own advice and try reading.
Pet score is a numerical assessment of your pet collecting efforts. Your score is primarily determined by the total number of unique pets you've collected and the quality of those pets. To a lesser extent, your pets' levels play a role. Here is the formula we use to calculate pet score:
Your example was WRONGSince pet quality (rarity) plays the biggest role in determining your score, the highest level of the highest quality pet (among duplicates) is considered your "unique" pet.
Unique pets are the ones factored into your pet stats and pet score. We prioritze pets by quality first, followed by level, and then by whether or not the pet was given a custom name:
Quality → Level → Name
For example, say you have three of the same pet: a level 23 Uncommom, a level 18 Rare and a level 21 Common named Bob. The level 18 Rare would be considered your "unique" pet because it is the one with the highest rarity (even though it also has the lowest level). This ensures you'll always get the maximum possible pet score.
The first criteria they look at to determine your unique pet that is used for your scoring is the quality of the pet so a Rare pet will always be used over the poor pet. A rare level 1 pet also gives you more points in your score than a poor quality lvl 25 pet. Using the formula you quoted a poor pet is worth 3 total points. 2 points for you having a pet and 1 point for it being level 25. A rare level 1 pet on the other hand is worth 5 total points. 2 points for you having a unique pet and 3 for it being rare. A rare level 25 pet is worth 6 points which is the most any single pet can currently be worth until we can collect an epic or legendary pet.
