I have gotten non-combat ones before that did count as unique.
However, When i got Guild Herald and Guild page, they didn't count in the pet journal or on warcraftpets either?
Does it have something to do with the long cooldowns?

It looks like the Guild Herald and Guild Page are counting toward your unique total here on WarcraftPets, Toenail. I've compared your stats to your armory page: 1190 vs. 1191. The extra one on your armory page is Lagan, which it says you've collected. Try re-importing to WarcraftPets and the totals should be the same.
For in-game stats, it's possible that the numbers don't match up if you're viewing it on different characters. The Guild Page and Herald are character-specific and only "count" on the toons that learned them.
